The central red shape looks like a 16th century Portuguese fortress view from above, like in some South African flags and in the flag of Amapa' state, in Brazil. The Portuguese were indeed to first europeant to engage in sea commerce with Japan, but I'm aware of no such fortresses in Japan, not even in Tokusima or Nagasaki, the cities whrere Portuguese merchants started factories.
